  Background: Salvia miltiorrhiza is one of the most widely used medicinal plants.Understanding the gene expression regulation in its chloroplast is critical for the use of chloroplast-based genetic engineering efforts to over-produce active chemical compounds.Second and third generation sequencing technologies such as Single Molecule Real Time sequencing (SMRT) have provided us powerful tools to elucidate the genome, transcriptome, and DNA modification of the S.miltiorrhiza chloroplast.
