MRI (magnetic resonance imaging) has been widely used in clinical diagnosis and basic medical researches. The analysis methods of medical image have been developed from visual qualitative analysis to quantitative analysis based on ROI (region of interest) and statistical analysis voxel-by-voxel.Neuroimaging is one of the most important ways for the investigation of brain functions and structures in normal and diseased subjects.SPM (statistical parametric mapping) is the most widely used software package for analyzing of human brain images.Animal experiments play a very important role in medical studies, such as new therapy method investigation, new drug development, and pathogenesis studies of diseases. Therefore,it is important to establish a system for animal imaging data analysis.Firstly because of the differences between individuals, such as the size and shape of the brain, spatial normalization is a prerequisite in voxel-based analysis. The standard template provides a criterion for spatial normalization, such as MNI template in SPM.However, there is no such brain template of animals in SPM.Therefore,it is prerequisite to establish an animal brain template.Secondly the standard brain atlas provides anatomical information in details, such as coordinate system, shape and function of a structure. In SPM,the Talairach coordinate system of human brain is used to locating the statistical result. However, there is no such brain atlas for animals. At last because of the differences between human and animals,it is impossible to analyze images of animal brain in SPM without modification. Therefore, some of the parameters and code in SPM should be modified based on the characteristic of animal brain imaging.
