Soybean exhibits various color via the deposition of different pigments in respective tissues such as flower,pubescence and seed coat.Although pigmentation process of seed coat color has been well dissected in several plant species,genes controlling natural variation of seed coat color in soybean are still not completely understood.To study the genetic background of seed coat color and discovery genes/loci related to this trait in soybean,whole genome association mapping and linkage analysis were combined used for QTL mapping.176,065 nonsynonymous SNPs generated from resequencing of 56 soybean accessions were used for association analysis and twelve loci in ten chromosomes were identified to be associated to seed coat color.
